Dont know about you other guys, but I think RahXephon had a very intelligent plot. Had to watch it a second time to fully understand all the symbolism, not that I minded, as its a very good show. This may not be what you're after, but I think its worth a shot...

If a show like Lain is one with an 'intelligent plot', then I suppose Dennou Coil is right up your alley. This is a sci-fi show that envisions a future where the internet takes on an almost physical form with the widespread use of 'dennou glasses' that allows a user to interact with a virtual world that is overlaid on the real world. Some episodes feel like something out of a Studio Ghibli production.

Noein. How many anime have you seen that explores the 'many worlds' theory? Definitely intelligent, and on top of many other things, it's a great series.

I say Ghost Hunt. It's slow at the beginning, but you'll like it once you're through with it.

The first two anime that came to my mind are Bokurano (http://www.animenewsnetwork.com/encyclopedia/anime.php?id=7213) and Ergo Proxy (http://www.animenewsnetwork.com/encyclopedia/anime.php?id=5115) - both are very good series with some psychological drama elements

I personally thought Fantastic Children had a very intelligent plot, in the sense that it slowly built up till the ultimate climax in the end
