I don't know how much info I can post to give much help but I give it a try. Back in the mid 90's when I was in college I saw a Japanese animation that was then on VHS. I only remember brief parts of the movie so I hope my descriptions will give some a jog in their memory to direct me to the right location or link to find that movie.
In the beginning of the movie there is a girl who changes into a space uniform to hunt down and kill demons there were created by a woman to infiltrate the human race and take over the planet. But while chasing down one demon monster - a boy coming from school late at night meets the monster demon disguised as a business man in a suit and he ask the boy to help him. He agrees to help him and the man tells the boy a girl is chasing him down to hunt him. When the girl tracks him down he grabs the boy and runs up a bridge and the girl comes out from below and then he tosses the boy at the girl. She mistakes the boy as a monster and electrocutes him mistaken killing him. But she stops but not in time to save his human body but she takes him back to her hideout and her mentor tells her she and her must become one in order for him to survivie because she was to hot headed hunting down the monsters and not watching what she was doing. So as they are becoming one in a chamber he is still awake and see her coming toward him and she becomes one with him in the same body in order for him to continue living. When the process is complete he is his normal self but they switch bodies her female form replaces his male from. There for when he is he - his body is male but when she comes out to hunt the demons his body switches over to her body.
