Ninja Gaiden 1,2 & 3 in Genesis. But I don't think you want an old game to play.
IF you have an Xbox, like Samurai X said, Ninja Gaiden (4) will come out and I think that will give a BIG BIG BIG hit. I watched the trailer and his moves are like a real ninja.

and shinobi for ps2 is pretty much the same.

Tenchu is great if you want a "stealthy ninja" game.

If you just want an full on action game, then wait for ninja gaiden on xbox.

Then of course, there's Ninja Assault...the ninja light gun shooting game. Naruto, but I don't know if that counts as your definition of Ninja. There's Ninja Cop where you play Joe Osugi, a ninja fighting crime.
