Still, we need to organize, well I guess you could call it our armory in this case concerning a lot of points being addressed against the messiahs continued existence.
The crying scenes with Suzaku and C.C... lets bring up some points here, effectively by stabbing Lelouch, even if he knew he would survive, would still kill him for Suzaku essentially, they can never meet, never no each other after this encounter while at the same time Suzaku will go on to damn his name and his life before the entire world for the rest of
life as Zero. That's got to be hard pill to swallow, if he knew about it I'm saying. It isn't exactly necessary for him to be fully aware on the matter, but either way I could see it working out to suit the scenario of Lelouch surviving in the end
C.C... well, look at where C.C is, the church? You'd think after her experiences she'd have an aversion to church's am I right? But here she is, down on her knees, praying with all her might, for what exactly? To hope Lelouch didn't go out painfully? Bullocks, what about the promise? Her praying so fervently opens up a far more likelier possibility, that in her prayer she was making a wish, a wish she hoped would come true. And there is really only one wish, or one person, that would be on her mind I feel
Now, another point against us is apparently the point of Lelouch not making the sacrifice, ranging from how that shafts Suzaku and everyone else to him just being emo and wishing to die to atone. Well, if anything, I think this series has shown that Lelouch despite his emo lapses is one who takes things by the horns, and would not run away from his responsibility even through death I feel, and it is highly probable under those circumstances that he could essentially still accomplish something even with Immortality. This of course is in concern with a lot of critics in regards to Lelouch's Zero Requiem, and how it wouldn't last overtime, well guess what kind of options an Immortal Lelouch would bring in to that equation? That's right, the perfect solution, the eternal watcher and guardian of humanity, not in the light and out in the open that is the symbol of Zero but in the shadows that is most befitting of him

Lelouch is, most definitely, alive at the end of the show. As several others have mentioned, it would appear that CC's Code was transferred to Lelouch upon his death, which also triggered the memory transfer to Nunnaly, similar to how CC transferred to Lelouch's in an earlier episode. Someone brought up that no real pact was made to justify such a transfer, but then again, I don't believe we're ever told that such a pact is necessary for a Code to transfer. Others have stated that transferring Code means the previous owner dies; false. Transferring Code only means the previous owner becomes mortal. VV died because of sustaining mortal injuries prior to transferring that killed him after transferring, and the nun died of her own will. Finally, the intentional blocking of the driver's features, his gentleman-style clothing which does not befit a farmer, and the INTENTIONAL camera pan up purposely revealing a side of the driver are far too obvious nods to an identity being kept hidden. CC is speaking to him, and as said earlier (rough paraphrasing here): "Geass, the power of kings, causes isolation to its user...well, I guess that's not entirely true, eh Lelouch?". She even tilts her head up slightly as if speaking to the person in front of the cart. The signs were subtle enough to make it not blatantly seem that Lelouch was still alive, but enough to spot for those who looked twice for them.

The biggest, most undeniable giveaway is the camera work. It is done in a way to purposely draw attention towards the driver, but simultaneously not enough to show who he is and keep his identity hidden. Combined with the slight head tilt and delivered line from CC, it's a done deal.
I belive that when Charles grabbed Lelouch's neck, Lelouch obtained the Code, but it was inactive, also I remember Suzaku was about to interfere, but Lelouch stopped him so Lelouch new about obtaining immortality. And mabey this was his plan all along. Mabey the one way for Lelouch to repent for his sins was to Live on forever, and watch his loved ones age away and die. Mabey thats his way of repenting. Because Lelouch isn't the type of person who would die for someone.
Remember that we need not stutter on the exact details in which Lelouch continues to live, only that the possibility already exists, and that there are options to explain it, whether it be Charles, C.C, or any other factors. So however it came about, we must first be thankful and primarily focused on the option that it could and did happen
You know, it reminds me what some people think (i don't say that i believe in it) about Napoleon's death
Many people think that Napoleon's corpse is not in The Invalides in Paris. That in fact, it's Cipriani, his manservant who faked napoleon's death and was buried in Sainte Helene in place of Napoleon.
Napoleon is supposed to have been to America (during his life, his wish was to die in America) and took the name of Monsieur Abell (because Abell = Abeille (bee) was a symbol used by napoleon. Bees was sewed on his clothes when he became emperor) and married a yound girl named Betsy Balcombe that he met and knew when he was in sainte helene when she was a child. (She went in america before napoleon's supposed death.)
So, a certain Mister Abell married Betsy in America.
it's not that im ok with lelouch alive or dead. it just seems that lelouch has yet to complete his end of the bargain with CC and being the man that he is, i gues she must've thought of a way to stage everything. as with how i understood

Lelouch survival theory:
Sword of Akasha is the source of Geass.
Lelouch controls Sword of Akasha.
Lelouch could have asked it to give him Charles's code in the 2 months time-skip.
Even CC took some time to recover when she got a massive wound, remember when the rock hit her in the chest in season 1?
We never saw Lelouch use his geass after he used it on nunnally. You lose your geass when you get a code.
Unless Nunnally was granted a geass to read minds, that memory transfer thing only happens with a code-bearer.
Lelouch wouldn't have made such a big deal of promising to make CC happy and bail on her.
Lelouch wouldn't have made such a big deal of removing the stain of geass from the world and then left a code-bearer run around un-checked, who is to say that CC wouldn't get depressed again in a hundred years and contract with another Lelouch or Mao to fufill her wish to die.
If Lelouch does become immortal, he would want to fake his death and leave because otherwise if he stuck around, all his friends/lovers would grow old and he would have to watch them die one by one.
Rule of two: see Star Wars, which Code Geass does take quite a bit from.
Lelouch has only wanted to die once and that was only when he thought Nunnally was dead.

You know, I'm noting that there are a lot of methapohrical suggestions out there, ones though would suggest his Immortality, here's a quote from brandon279 on a number of them.
"it looks everything is starting to fit when we apply the "lelouch is alive", the name of the series, the R2 part, the promise, the witch warlock part, and even lelouch's number."
There are a lot of suggestive themes out there to support our cause, just something to keep in mind along with the rational discussions and logic arguments as well, these types of things prove to be very powerful in a symbolically filled story
Don't forget what he asked to the gods by geassing them:
