I use Virtualdub to save as an XviD with the XviD codec installed on my machine. If you know the commands, you can do it from command line with ffmpeg or mencoder, or possibly the XviD codec too.

I think you can do so with Mencoder if you you know the command line commands. Otherwise, Super (c) by eRightstuff (which uses mendcoder and ffmpeg, I think) can do it.
