Automatically produced timecodes such as yours will always (or almost always) look weird or messy, but that doesn't mean they're wrong.

Most likely when that "120 fps" source was made into proper VFR when the MP4 file...

If by "converted to 119.88" you mean made a file with 119.88 coded frames per second (ie. not 3 or 4 dropframes between each coded frame) it's no wonder the playback was sluggish.

Hmm, since AFX is scriptable, sure you should be able to somehow handle Matroska timecode files with it? Somehow... to do something similar to the VFR transform in Aegisub.
