I personally used TMPGEnc...
I personally used TMPGEnc (http://en.wikipedia.org/wiki/TMPGEnc) occasionally in the past, whose MPEG-1 encoding capabilities are free. Perhaps you should have a look at the Doom9 for such software.

I encountered the same problem on ep 9 & later...
I encountered the same problem on ep 9 & later ones; remuxing the streams using Yamb (MP4Box UI) and Matroska Merge, with a 25/1001 framerate solved the issue for me.
On Linux the original .mp4 file...
