I thought that was obvious, the face he put while she talked... Lelouch knew what was going to happen (take over the leaders etc). He didn't want to see her involved in that since he cared for her....

We are all at the mercy of the writers, even as they go insane or do 180 degree changes... imagine that, I now like Suzaku even though I used to loath him. All this spells bad ending for our heroes.
