As I understand it from what you said, the conflict Battler is having is that he's trying to figure out a meaning behind Beatrice's actions but can't, yet he also realizes her actions cannot be meaningless because it makes no sense (and is essentially countered in red). Of course, the fact that he can't figure out the meaning doesn't mean there isn't one.
