Well, honestly I don't see what the problem is.

Spoiler for HF:

Whilst they're likely to have similar endings, that was pretty much inevitable given the setting (there's only really one way HF can end happily), and in any case I would imagine that they will be somewhat different, because I would assume that you intend for Saber to survive in the first one, whereas in the second one she will almost certainly die like in HF (although, it's possible that she could survive, since Rin being closer to Sakura and recognising that she loves her and can't kill her would probably mean that she wouldn't give the same "I don't understand you" speech that drove Sakura totally over the edge and led to the last bad end, so Saber could maybe be spared).

Ultimately, the fics themselves will be totally different, so I don't see the issue with them having similar eventual outcomes.
