The more I think about it. . .
Spoiler for the whole game:
All the elements that are presented in Moon and Terra Route give the reader a lot of clues, but leave the overall impression/ending so open to interpretation in classic Key fashion!
It reminds me of Saya route in Busters!, or Clannad's Birth Chapter or AIR's Air route. The clues are there, but it's up to the reader to form his own ending/interpretation of the events.
Moon Route takes the brunt of it; contrasting Terra, which is pretty clear cut in sequence and resolution, though it's open-ended at its conclusion all the same.
Aurora: what is its nature, its connection to Kagari and what was that last scene about in the Moon Route ending? Was the theory of life (ruin, re-evolution) really executed or was that just a light show?
Moon setting: where and when does it occur? Does it exist outside of the "timestreams", existing separately from the other heroine routes? A secret world unto itself? Or is it a time "within", that is to say, existing in real time, but occuring after the latest Ruin brought about by Kagari?
Is it really accepted that Terra route is a leap back or forward in time? Did the planet turn back in time for Kotarou to fix his mistake?
There are a lot of insane theories bonking around in my mind, triggered by the fact that it is implied that Kotarou, or at least Moon Kotarou experienced all the routes, now how could that be? Were those simulations? There were mentions of other realities, other possibilities that Kotarou considers before rejecting (Gaia destroyed utterly, him settling down with an unknown woman) Were they eaech separate parts accumulating in a single Kotarou existence that ended up being summoned to the moon?
Kotarou, mediator between humanity and the planet.
Kotarou, wayward soul that somehow ends up being "Key" or becoming important in some way to the final solution of the problem of life that Moon Kagari kept researching.
Kotarou, a hallucination/simulation thought up by Kagari that somehow deviates from the preset conditions, providing the "answer".
Bah, curse one's rambling on high-dose caffeine! Will probably post something more coherent later.
