I don't think there's any hint that Muginami is consciously aware of Villa's efforts to make her stay at Earth (assuming that was Villa's reason), and if that's what the apple meant to her then I don't understand why she would take it (and thus accept Villa's wish) whilst at the same time leave Madoka.
