For those who don't necessarily agree with Akatsuki and aligns with COCOON but with the island isolated due to the barrier you have little choice but either leave the place which you called home or you find the person responsible for the situation and hopefully hand him over to COCOON and hope the situation would return to what it was, if you pick the later naturally you'll raid his place.

They are fairly grey anyway so it's hard to say. The worst thing though I guess is that they forcefully take in people who return from the other worlds and essentially train them up to be soldiers which they deploy against nations who go against their rules, in that sense they are sort of evil.
