My own personal choices would probably be:

Ai Yori Aoshi - This is my number one pick. The manga is finished now (at least in Japan), it's time for a third season that finishes out the story of Aoi and Kaoru. Please!

Full Metal Panic! - I would love to see a third season of FMP! to either carry the anime to the end of the novel story-line, or to at least animate more of the novel storyline if that is too much (they can always do a 4th season if they need to!

I've seen more than one person mention Love Hina, and while I would love to see the manga animated all the way though, I think at this point they have messed up the manga storyline in the anime so much, they would be better off just starting over from the beginning and re-animating the whole series.
