Kalinin killed Leonard because Leonard was going to blow up the only chance of obtaining that goal, which Kalinin had become driven to see come to fruition, just because Leonard had been defeated there.
Kalinin was dead anyways when he and Sousuke fought, too many injuries, no way to care for them. It became more about seeing the true Sousuke, if he could kill the man who was like a father to him or not, and showing him that he was weak, a "sheep in wolves clothing." And besides that, Kalinin could have helped save Kaname at any point, but instead was a captor. Not something Sousuke could really forgive.
