Call me a hopeless romantic, but with Sara's spirit guiding Shin's hands on the VF-0's controls, I imagined that by setting aside anger and fear (insert Yoda reference here) he was able to, like some others have said, manifest the powers the Bird Man gave the original humans, and fly off to more or less join Sara in whatever new state of being she and AFOS obtained.
