Magic, or technology. You've got to consider the fact that since Midchilda is so advanced in technology, I wouldn't be surprised if they could take DNA samples of one, and inseminate said sample with the egg of the other. So either way, Nanoha or Fate could easily bear children, with both of them being biological mothers of their children.
Plus if you read Satashi's Riot Force 6 stories - yes I know it's not RF6 but that's how I view it since that's the official unit designation - Fate or Nanoha does mention that it is possible for either of them to bear each other's child.
