Rin confesses his love to Sia and she reciprocates. Eventually (as per Sia's game ending), Kikyou's personality emerges and she hurts Rin, but in spite of being hurt, he accepts her and gives her her name ("Kikyou"), so she finally feels validated as a person. Sia realizes that both she and Kikyou are in love with Rin, and so they decide that all three of them should be together. Diverging from the game, though, in the final chapter, Kikyou gets her own actual body, and they decide that they should also share Rin with all the rest of the girls too. The story ends with all the girls basically admitting they're in love with Rin, and Sia and Kikyou being totally okay with it (they've got no issue with polygamy after all... )

I didn't play Shuffle! On The Stage, but this screenshot seems to suggest that it also happened in the PS2 version.
