Quite a lot of differences, actually. For starters:
#1. Seirei-den, the final arc of the anime's first season, did not exist in the novels. I believe this is also true for the final arc of the second season.
#2. In the novels, Margery was never around during the Friagne arc.
#3. In the novels, Fumina Konoe doesn't exist.
Spoiler for Novel Spoilers:
#4. In the Yuji vs. Wilhelmina battle, Yuji used Blutsauger, and quite effectively at that, in the novels, where as in the anime, he was defenseless.
#5. In the novels, the widespread use of Shana's name was explained by both Hayato and Matake getting confused at why the others call Yukari "Shana". With the response as "it's a nickname," Hayato, as class representative, tells everybody to call her Shana. In the anime, it just came out of nowhere.
And that's just the "simple" differences. There are a heck of a lot more.
