Considering ZAFT is consisting of only(?) Coordinators and Orb takes in both sides that could very well have been the case the entire time in SEED and SEED Destiny.

Thereīs only so much you can use a character that way and Kira joining ZAFT at the same time as Lacus seems to take somekind of position in PLANT while Cagalli and Athrun holds high positions in Orb is something very much expected, atleast by me, and by all means logical and good choice. No matter if you look at it from the characters perspective or the creators of SEEDīs perspective.
(Although I thought it would be Kira would join Orbīs army and Athrun would take up the position in ZAFT.)
