His choices were...
- Kill Sasuke along with everyone else;
- Let Sasuke live and make himself the bad guy so Sasuke can live peacefully in the village.
He didn't have many choices to begin with and any other course of action would screw Sasuke even further from an earlier age. Give the guy a break huh...he had to kill his whole family while coming up with a way to give his brother a better life than he had.
Not his fault that Sasuke's an idiot emo boy...
