Kannagi has easily gone past the profitable mark, you see plenty of series that sell 3k per volume that get sequel series, Drugua is getting a sequel next month, Vampire Knight, two ZnT series for another.
Well, except for ZnT, all the other examples you listed aren't sequel series, they're just 2-cour series with breaks in the middle. They basically already decided to produce the two seasons before the first one even aired; they're only split up that way for production reasons. The usual sales-driven logic is still the driving force behind true sequels (separate productions), but there can be other factors to consider in addition to DVD sales (for example, each Zero no Tsukaima season marks the release of a PS2 game).

The other thing is, it's not the anime studio that authorizes sequels, it's the producers/publishers/financiers. Sometimes the anime studios help finance the shows themselves and are part of the production committee (especially the bigger studios), but oftentimes they're just contracted to produce the show. So it's not necessarily a SHAFT thing or an A-1 thing. It's a production committee thing.

In any case, I can't really think of a reason why Aniplex and the other production partners wouldn't want to pursue a sequel if they're able.

Assuming you're talking about the lady who came to meet Jin and Nagi by the river, that was the spirit of the old granny Jin had met earlier (who said that she was grateful to Kannagi-sama for saving people who tried to hang themselves). The granny had died; that was her spirit. (Which is why Nagi was in a mourning dress, and they did the visitation right after.)
