I agree that she might become a play-doh of sorts in this series; I can easily picture that somewhere along the line that not only will she have to choose between siding with Homura or Mami but even having to choose what will happen to her innocent friends and family, especially Sayaka.

In the end, she will definitely have to make it clear where she stands but at the same time she will have to do so understanding just exactly what she's sacrificing in order to stand up for the side she chooses, though I can imagine her making her final decision mostly with her heart as opposed to logic, which has the potential to lead into a very disastrous conclusion for not just herself, but perhaps for every character in this series, good or bad.

I agree. That sort of crossroads will probably come to play. I, myself, believe that she will choose Homura: Mami's intentions are unclear right now, she could easily be playing them all. Plus, Madoka has said that she doesn't feel as though Homura is as untrustworthy as Mami makes her out to be: she has implied that she would like to get along with Homura. Perhaps the beginning sequence of the first episode is a harbringer of things to come.

I'm also noticing a slight rift between Madoka and Miki. It's very subtle now but I've noticed a disagreement between the two that could come to blows in the future. Miki, having not known Homura before meeting Mami and Kyubey, is very trustful of what Mami says and very distrustful of Homura. Madoka would like to reconcile with Homura and thinks that 'she can't be all that bad.' If a choice comes where Madoka will have to choose between siding with Mami or Homura she might have to figure Miki into that situation as well.

I do agree that Madoka will decide with her heart. It would be out of character for her to pick with logic.
