There are a number of scenes I can think of that I think tops Shun's death - if it has to involve Shun then there's Saki finally remembering him which is pretty powerful, but there's also Saki's little breakdown in the boat while she's escaping with Satoru, there's the "akki" and his death, or Squealer's "we're humans!" and the various revelations about the world that I think hit pretty hard, both for the reader and for the characters... If I had to point out an emotional "peak" in the novel I personally would say it's the akki's death. But again, this is subjective. (There's also Satoru and Saki making love for the first time that I thought was one of the strongest scenes, considering you know, everything...)

And I love them together
I wish the anime did a better job showing how much they care for each other and that they basically best friends but oh well...
