The manga itself has this "integration" problem (that the author explicitly admits she's having trouble with). This is probably the most oft generated complaint --- the gear switching is too discomforting.
Nonetheless... the anime is still an amazing piece of animation, voice acting, and a lot of great moments even if the stitching is rough.
