Assuming you're using the Kurenai subs I think you are, I believe they contain an Advanced Substation Alpha (.ass) subtitle track, so if you extract that you should be able to use it.

Note, however, that you'll end up with a single colour, unstyled track. Some subbers use styles and colours to differentiate speakers/background noise/etc., I can't remember if Kurenai's subs did this or not.

I think the guide I posted earlier hard codes the subs into the video stream, so it keeps all the styling at such at the cost of the fact you won't be able to turn subs off.
