Now on the topic of Tsukune:

Unless you want to suggest that the Chairman has some fortune telling powers, I doubt that he had any effect on how Tsukune's transformation would proceed, after he was injected with Moka's Shinso blood.
While, it's true that Tsukune's entry hasn't been a coincidence, there is no way, I will believe that the Headmaster predicted every step of Tsukune's transformation. He could definitely influence it, a little bit, by providing Tsukune with the "tools" that could allow him to retain his human sanity, but I doubt he could actually know that Tsukune would inherit Moka's Shinso blood, he must have definitely taken that into consideration, but... unless he has some precognition gift, he definitely wouldn't be 100% certain about it.
Now, on the matter of Alucard, just how the Headmaster would be capable of knowing that he has come into Fairy Tale's possession - he might have learned that after hearing Ruby's report after she came back with Kokoa, from the Yuki Onna village, maybe earlier if he has some spies within the Fairy Tail organization, which seems unlikely considering Gyokuro's sensor ability, which seems to be a pretty decent anti-spy device.
Naturally, Ruby's report came after a quite large period of time has passed since Tsukune was admitted into the youkai academy, so there is no way that Mikogami's initial plans toward Tsukune had anything to do with Alucard or Akasha.
I think that initially, Mikogami might have intended to create someone who would be capable of leading the coexistence banner by being originally human, but also wielding the powers that ayashi have - in other words a perfect symbolizes of the two different "worlds" - he tried to do a similar thing with Hokuto, (and maybe someone else, before him) but failed in the process, due to Hokuto's not exactly compatible personality traits.
Of course those plans might change, after Mikogami learns about the changes that have underwent in Tsukune's body, since I agree with you that Tsukune becoming a similar type of being as Alucard should open a way to discover how to get rid of Alucard once and for all.
Naturally, it won't happen anytime soon, since in the first place Tsukune would probably need to completely master his vampire / Shinso vampire powers, without losing his sanity in the process - which, requires a quite significant amount of time + probably some other conditions to be met.
Of course, Inner Moka, who definitely feels partially responsible for Tsukune's condition, is definitely going to assist Tsukune in gaining control over his powers, although like I said, this needs time.
Meaning that the Alucard issue, definitely won't be fully resolved in the current arc.
