I think it's over-compensating really. Accel World establishes Haru's flaws from the beginning and they're quite sympathetic and he's a video game badass so it's not that big of a deal. But then they just keep doling out the compliments whilst making it plain how flawed the other characters actually are, so the message ends up being a little too blatant. And lets face it, having low self esteem and being bullied a lot is nowhere near as bad as cheating in competitions and being borderline unfaithful to your boyfriend.
