I thought Cosmos' invisibility only applies against lower-leveled Duel Avatars. Since she's Level 9, only other Level 9's can see her.
With that in mind, it is possible that Cosmos was of a higher level than Lotus when they fought last time, so the invisibility applies, and Lotus was not able to see her the entire fight.
