Phantom wasn't about people getting their just deserts for their morality, but about people hanging on to life, about survival, no matter what, no matter how dirty their hands may become, no matter how sinful they may become, the point was to survive and try to find happiness in a world where happiness cannot be easily found just around the corner. At the very least, that's how I saw this story, and why I thought the happy end was perfect for it.
As for Inferno being behind them. Whilst Inferno is a huge and powerful organisation, the people from the Phantom series shouldn't be underestimated. In on bad end, Zwei alone killed everyone from Inferno. He died after doing so, but despite that, he soloed Inferno.
