It's not like it's been turned totally on it's head. It's just taken a combined status since the end of the first season. A combination that started in the first season.
I don't think it's bad writing if you have them already planned from the beginnings because if it was so, for example, .hack would have very bad writing with all the sidestories, novels and anime that add to the games.
