In 11eyes crossover story, the original characters only appear from time to time (Kakeru and Yuka) as the event of crossover happened in the same time as the event in 11eyes. The crossover's story focus more on new characters, Shiori and two of Kakeru friends (Kaori and the guy who always with her.)

In short,we can say that crossover is like the "Rail gun" of "Toaru....Index"

P.S. I didn't play it myself. I write it from the spolier that I read.

EDIT: There is no 11eyes crossover pc port right now.
