Oh crap, I didn't realize that there was a scene from Refrain in there until now. That renders my previous theories void.
But yes there was a scene from every route in there, you may have just missed them.
Flashbacks don't really make sense because if they're flashbacks then what loop are they in now...? Considering Refrain would be a flashback too...
