No, following along with everyone else in an activity that is supposed to commemorate the deaths of many people doesn't mean that Flay actually cared about those deaths. It means that she cared enough to belong in a group, but not enough that she would want to associate with a Coordinator she just met even though everyone else seems to be friendly with that Coordinator.
But even if Flay did care, it's one thing to feel the deaths of many in the place that they died and it's another to actually like being with a certain group of living people.

Since Malchio was going to the PLANTs, and PLANTs would have better treatment facility anyway, it makes sense to bring Kira. Besides, they wouldn't bring Kira if his condition wouldn't allow it. And seeing as how Kira did not stay at a hospital, I think his condition wasn't as severe as some might think, in part because he's a Coordinator, I'm sure.

No, it was shown right then in that episode that Lacus gave Freedom to Kira. Zala just tricked them, so by giving Kira the Freedom, Lacus was also taking the weapon away from Zala and entrusting it to someone she has come to learn she can trust.

They may have little onscreen interaction, but if whatever interaction they had was enough to make them realize they care for each other want to be together, then that's good enough as a starting point for me.

No, not for Lacus. Just look at when Kira nearly got himself killed after finding the truth about his parents and then added with Flay's appearance. When Kira gets emotionally distraught, he would not pay attention to the battle. That's what Lacus is worried about.

Because Lacus had told Kira to not worry about her in space. He was deciding between going with his desire to go see her and trusting her and letting her be. Athrun just pushed him to go with the former. That doesn't mean Kira didn't love Lacus.
