It's about "Self". It seems like "Where is 'Self'" are major arc words for this game... But even after finishing it, I never understood what it was. The main story doesn't seem to touch upon it at all, apart from that phrase. I understood a good portion of the game's mysteries, like the twins, Satoru's real identity, the newspaper, etc. But "Self" was never touched upon at all. Do one of the bad endings explain this? I heard that some of them do explain certain plot points better, so should I try to get them all?

Standard advice, but get all the TIPS, see all the Bad Endings, and read the R11 portion of the Infinity Series Chronology. The third one is especially important- you can find this on this very topic, or with the English patch of Never7.
