Yeah, it was just Photoshop.
Spoiler for how i did it, summed up:
Using the high-res version of the picture, I erased the background, duplicated Nagato a few times and adjusted the color/contrast/etc on the different layers and changed the layer properties on them, too (I think there's a soft light and a color burn in there? that last one is pretty transparent, though). That was to improve the originally muted colors mostly. And then the original layer, that still had the background, I adjusted the contrast and applied a gradient map, then rotated the whole thing and faded one end. And then I took the spruced up Nagato-sans-background, flipped the image, applied the same gradient map, but faded the effect, then reduced the opacity on it.

If you want to learn more about using PS, there are a ton of LiveJournal communities about it, though the ones specifically for icon/avatar tutorials are probably easier to find.
I'm out of practice, though, so yeah.
