Yes she did, but given her current affiliation with AA she can be legally presumable gone rogue against the state which means she and AA may be fired upon. Which was the case.
Remember yuna gave the order to fire which if was an illegal order his subordinates may dispute or rightfully disobey.
Now your presuming that cagalli will be submissive if she returns. Given her fiery determination when she did retake orb late in the serie, i doubt she will go back without some form of forceful action if she did return to orb at a much earlier stage.
But of course if she did take my option 3 the show would be considered less exciting.
