Spoiler for My guess as to what is in the closet:

Listed in order of probability

1: Books on the occult Nadeko bought during her original arc.
2: A picture of Araragi, framed by several stolen articles of his clothing. Decorated with occult type symbols.
3: A bunch of sharp objects used to kill the snakes at the Shrine.
4: Possibly a snake skeleton, or at least a skin from one of the many snakes she killed trying to remove her curse.
5: Complete collection of Doraemon manga and anime
6: The Ark of the Covenant

Of course, the writer being who he is, and SHAFT being who they are, we won't be shown the contents of the closet. There is a really high chance that the closet will never be mentioned again beyond Kaiki alluding to it 'I sure was surprised at what was in that girl's closet, never would have imagined it.'

I believe that it is part #5 and some other manga, since she talks to Koyomi about manga more than once. I forgot that she mentioned Doraemon references during the first chapter of Tsubasa Cat in Bakemonogatari. I may even expect something with Koyomi in mind (pictures or drawings), too.
