They were cousins, to what degree I don't know but is even tangentially related something frowned upon? Even so if he really wanted that ending so bad the "not even related" twist could be used couldn't it? It seems that was in the works because of peoples comments on how Kirino and Kyousuke don't look anything alike etc etc.

Not understanding the reasoning there unless he felt that would be too much of a literary cop out or something.

It absolutely is a cop out. He even says it himself in the novel.
