The Grandpa reminds me more or Juzo Kabuto than Gendo Ikari, so it might be that he just felt that giving her super powers could help make up for her living without her parents. There just doesn't seem to be as much conspiracy going on as there was in Evangelion.
Then again, it's too early to tell now.
