The thing is that the anime is not giving you the full picture. The situation is much better delineated in the novel and supplementary materials.
Kayneth reinforced and barricaded the hotel so it is impossible to breach directly or simply "slip in". It has become his Magus Workshop, a personal fortress. In this Workshop, he also brought powerful Mystics Codes that can be used in conventional and unconventional (Witchcraft, Illusory, etc) battles.
The situation is that, in order for Kiritsugu to defeat Kayneth, he must destroy his fortress (the Workshop) and disable his weapons (Mystic Codes). He achieved that by blowing up the building. Kayneth's workshop was gone, and the only Mystic Code he had left was Marrow of the Moon Spirit. And Kiritsugu achieved this with minimal loss on his team. (And no civilians died).
If Kiritsugu bum-rushed Kayneth, his team would suffer immense losses, and there would have been a lot more civilian casualties (remember, mages don't take it kindly when you siege their Workshop). Either way, there was very little chance the hotel would be standing. Might as well blow it up to flush Kayneth out, than sieging it and let the cross-fire tear it down anyways (just look at what Kayneth did to Castle Einzbern with only ONE piece of Mystic Code).
It is pretty apparent Kiritsugu chose a relatively pragmatic method.
This was a battle royale, not some shonen battle where you can surgically slay your enemy with laser precision. Neither Kiritsugu nor Kayneth were amateurs. Like hell Kayneth would let a man with a reputation of "Mage Slayer" catching him with his pants down.
Really, Sabre is the one with absolutely no clue what the hell she was doing. She was still trapped in her age of honour, chivalry and choreographed battles bound by traditions. Kiritsugu probably wished to slap some sense into her, but instead he just walked off, lol.

If you take things into context and examine the state of the War, you would see Kiritsugu could have made the situation so much more bloody. Instead, he always chose to execute battles as clean as possible without loose ends.
It could have been so, so, so much worse.
