Apparently Yamato has a Gunzou detector or something and would have a reaction to his death despite the fact he has never encountered the ship. Small details but nice to get the clues that there is something going on there.
Since the fleet can make nearly perfect replicas of humans maybe Kotono Amaha was Yamato all along.
