When Lucy became highly emotional like when Kouta was shot and she thought he died, her powers became godlike. Vectors with unlimited range and things exploding when they touched. But this was supported by her very human body. The drain on her body caused it to start falling apart. By the time she realized it she was in a situation where she could abandon Kouta, flee, and live or stay and protect Kouta and die. She chose to protect Kouta. At that time the third personality, the personality that was the voice always telling her to kill, was trying to take over to make her flee, but she had let go of her hatred and her heart was filled with her love for Kouta. There was no doubt that the third personality could exploit. After she had defeated the planes and missiles she let Nyuu take over her dieing body to say her goodbyes to Kouta. It wasn't until the soldiers came for her and threatened to shoot Kouta as a traitor that there was doubt in Nyuu's heart that allowed the third personality to take over. And the Lucy and Nyuu that appeared to Kouta couldn't fight the third personality. All they could do was keep the vectors away from Kouta, Yuka, and the other girls from the Inn. That is why they asked Kouta to keep the promise he made on the bus and kill their body. As for the characters remaining alive, that was not in the original magazine chapter, it was, unfortunately, added by the author for the manga publication. Everyone hoped that the "expanded" manga ending would have more on the twins. Instead characters that should have been left dead were resurrected.
