She was cruel in the past because she thought she was living with her mother's killer, and somewhere deep down knew that actually SHE was the killer. She'd almost died because of how much she'd hated herself, and Rin had given everything to protect her. On realizing this, she truly came to hate herself, and felt crushed under the cruelty she'd committed to Rin. She was never a sadist or anything, she just needed Rin to be there for her, support her, and help her like herself again.
That's why I said Rin was screwing up from the beginning. He shouldn't have let Kaede sit there screaming "I'm sorry" over and over. He should have stopped her, held her, and told her it was ok, that he didn't feel there was anything to apologize for(and he did feel this way, he'd gladly taken it all on himself to protect her). Rather than just putting up with Kaede's doting attention, he should have on many occasions taken her somewhere and thanked her, told her how important she was to him. If he'd done things right, she might have become able to stand on her own rather than collapsing like that.
I don't think Kaede completely fits the yandere term. As I understand it a yandere is psycho no matter what. Kaede was fine so long as she felt that Rin cared about her, and she never directed any violence at Rin except in the past when she hated him. If a yandere loves someone, they tie them down, cripple them, and kill everyone they know to make sure he stays forever. When Kaede loves someone, she serves them, seeks to please them, and only acts violent if she feels like every bit of significance she has to them is being taken away (for instance, if they're always eating out and doing things with someone instead of letting her do it with/for them). Besides, the explosion and meltdown that has everyone saying that is a creation for the anime, not part of the original character.
