Nothing really shows her other personality dislikes the situation (unless I'm forgetting something). She was even telling him she loved him when she was kissing him. It makes me wonder if that side of her personality isn't actually expressing some of the things Nagi would usually keep for herself. She's a god after all, and perhaps she believes she shouldn't involve herself with just one human, since she's supposed to serve and protect the entire town. However, that other side may have been showing Nagi's real desires, since it's been heavily hinted Nagi loves Jin (although we're still yet to see the person she said she loved). This is all just wild speculation, though. Her other side is still really odd.
