Erm, not necessarily. Their extra baggage might make it harder for them to relate to people who weren't involved the war, at least at first. They'd probably rely on one another to deal with the baggage, which may rekindle a relationship for them. Either path's possible if Flay had survived.
I do agree that they'd end up good friends regardless of what path they chose, if she had survived. (Damn you for killing her off, Fukuda!)
