Probably a combination of what Akashin said about the Void Genome being the top priority, Haruka possibly pleading for Shu to be spared (I kind of doubt this), and the possibility that the GHQ may be planning to use Shu for something later on?
Maybe if the Neo-Gai idea backfires, they could always clone Shu and have Neo-Shu rape Inori to produce a new race of Inomanarishoes.
