If he did, it wasn't on purpose. Homura's wish was to go back in time, which gave her serious time manipulation powers. Kyubey may not have seen that coming, and I think he suggests that it's hard to predict what effects a wish has on powers.
Even if he DID see it coming somehow, Madoka cheats Kyubey out of his prize by squirreling away a grief seed, and using it to save Homura, rather than both of them going witch. Remember, in the first timeline where Madoka fails to defeat Walpurgis, Kyubey is cheated out of the Madoka witch transformation, and still needs more Magical Girls. He figured even if Homura succeeds in saving Madoka, she'll still become a witch in time. Plus he gets a new contract. The only thing he overlooks is what happens if Homura survives AND gets the power to go back in time.
