Nah, Japan officially adopted the Shiranui Second by order of her Imperial Highness Yuuhi. So the XFJ-01 became the Type-04, and they also adopted the Mk57 to become the Type-02 SSG.
The 12 prototype Export F-15SEJs sold to Japan from Boeing were 'stored' after the selection were made. It is stated at the end of the TSFiA that they are still kept functional 'just in case'...
