Yeah, I agree. It wouldn't surprise me if the original plan was for Zessica and Kagura to die, but to avoid massive fan backlash over that, they instead kept them alive, hinted at a possible relationship between them, and also turned them into Amata/Mikono shippers.
It is a shame, though, that Kagura/Zessica was never really explored in the series itself. It could have made things much more interesting, imo.
